Official comment
This depends on the content of the startup folder for each user profile. Remove Syncplicity from the startup folder for the user profiles where you don't want it to run.

How to support only one user on Windows client?
We have multiple user accounts on a machine. Syncplicity is not used by every user, but the client always starts up for all of them. How do we restrict the client to only run on some user accounts?
